Ok, have a nice set of used Supertrapp slip on mufflers for my 06. Got the stock mufflers off without to much trouble. Cant seem to get the pipes to align with the Supertrapps. Do I need to loosen the whole exhaust system to get them connected?

Absolutely. You will drive yourself crazy without the ability to shift things around. Loosen the head pipes just enough that they wiggle a good bit, get the mufflers on, then snug everything up.
Yes, you need to do that, as D.Max said. A rubber mallet sometimes helps. A smear of water-soluble gel, like KY, can help things to slip-together. This is not a case of if a little is good a lot is better. The lubricant will quickly burn off once the exhaust system comes up to operating temperature.
