Thanks guys. I didn't take my flywheel off during disassembly and found the timing marks on it to get #1 TDC exactly. Then I just used the timing window. Not sure why I didn't think to look there right away. So I've got my cases back together today actually. It went very smoothly.
I split my cases to repair the notorious second gear issue. Since getting all my parts back from Sean today, I started reassembly and came to a snag in the process. My book (clymers) says there is supposed to be a timing mark on the main drive gear on the crank and a mark on the balancer shaft...
I had to repair my trans this winter so I currently have my motor out and cases split and am waiting for my trans to get back from the machine shop. And yes I am itching to get it back together and get riding. Our winter has been mild and there have already been a few bikes riding around on the...

Ok Thanks for the info guys. Sean I will be contacting you soon for the shift segment. To answer Tugla's question, yes under hard acceleration second gear does jump out momentary but jumps back in when the throttle is closed. From what I understand this is the typical Vmax second gear issue...
So I've got a '97 with ~20k miles that i picked up this summer. I rode it for about a month before second gear started skipping/slipping under full throttle at high rpm's. After researching here I concluded undercutting the tranny through Sean's shop this winter is the way to go. I continued to...
