Two pickup ign to single

I have an older two ign pickup bike. If I put in a newer engine with a single pickup and I have the wire harness and black box will all other electrics plug up to the newer harness?

not even close. Many of the electrical items are different from 90 and up. It will be much easier for you to use your newer engine but swap over the flywheel and pickup coil (in the stator cover). If you get new enough (96 and up) you will also need to swap or modify the frame brace that holds the horn on. It's curved in 96 to clear the oil filter.
